Is it preferable to pray in a study hall (beit midrash) than in a synagogue?

Synopsis

The Mechaber rules a permanent beit midrash is holier than a synagogue and it is a greater mitzvah to pray there—provided one prays with a minyan. The Rema adds that some permit praying there even without a minyan for someone whose Torah is his primary occupation, but cautions against this practice becoming a precedent.
